Auto Alias

    I added an auto Alias at:
    System->Server Config->[SERVER]->Web->Website auto alias
    But it doesn't function.
    I added: [website_id].mysite.com (mysite.com was my actual site)

    Is there something else I need to enable?

    Ensure that you have a wildcard dns entry for that domain, so that the addresses that you use as auto alias exist in dns.

    So are you saying that I should add an A record in the dns for the working site or the new one?

    As till said: add a wildcard dns record.

    *.mysite.com -> point to your server ip
