I've successfully changed default vhost by copying file from /usr/local/ispconfig/server/conf to conf-custom, however, so far I didn't succeeded in changing default website skeleton folder. Is this possible? How?

By default, there is favicon.ico, index.html, stats and error folders. I'm aware that I can change content of this index.html file by doing the above, but how do I create e.g. folder "something" in the structure with some files inside? Or can this /web folder be completely empty? How?

No, at least not without coding an ISPConfig plugin.
