Could somebody with a working system please let me know what your dovecot.conf reads for the following entries?

    valid_chroot_dirs=

    default_mail_env=

Both of these had been commented out and things were fine, now I am getting errors like:

dovecot: chroot directory no included in valid_chroot_dirs: /var/www/web2
    pop3-login: Internal login failure: web2_<username>

I did not change anything with dovecot so I'm not sure what broke, but knowing what these two values should be might help me out!

(running Ispconfig on Centos4.4 with dovecot and postfix)

Strange, normally dovecot workes out of the box without any special configuration. Can you plese post your complete dovecot.conf file. I guess restarting dovecot has not worked?

Have you installed any updates before this happened?
