No because ISPConfig 3 doesn't create system users - it's based on virtual users. No - this is a Linux system limitation.
The problem occured on your system because you chnaged the username prefix in ispconfig 2 from ID based prefixes to a domain based prefix. ISPConfig 2 uses the ID based prefix by default because of is this limitation on the Linux system level (its not a limitation in ispconfig 2).
