I used winSCP to upload files to the site I created in ispconfig. I longed in as root. will that effect the files (permission) I uploaded? IF so, how do I upload large files and have them keep ownership of the website I have created? Can I use the user name and password that is for the ftp program and use it in winSCP? I am getting errors

The base PATH you entered is invalid. Please correct it and try again. Note that usually the default guessed path is correct
when I try to install the php script. I know the path I entered is correct. (default settings)

Yes (if the user is the admin of that web site and has shell access). If he doesn't have shell access, just use FTP.
