My current setup is master <> master replication and not master <> slave replication.
I'd like to clarify something from the documentation as stated below:

Reconfigure Permissions in master database? (yes,no) [no]:
If this is a slave server in a multiserver setup, then choose "yes" here on at least one of the slave servers. For single server installations, choose 'no'.

It says that if it is a slave server in a multiserver setup, then choose "yes". What about on my setup? Since I am using master <> master setup, should I choose "yes" or "no"?

Your setup is a multiserver setup as it consists of more than one server, so you have to choose yes.

    Hi,
Should I choose "yes" on both server?

Additionally, I can't find maintenance mode under System > Interface > Main config. My current version is 3.2.8p1.

It is enough to run it on one server, it does not matter which one.

It is there on the misc tab, unless you modified the source code to remove it yourself.
