LE certificate not created for subdomain

I'm migrating my previous ISPC installation onto a new dedicated server.
ISPC is up and running, version 3.3.0p2
I have re-created my site, "domain.com" and have also enabled the sub-domain www. so www.domain.com also responds. DNS records have been updated so the root domain and the www subdomain all point to the new IP.
However, now I've enabled LE, it's created the certificate but only for the domain.com and has no SAN entry for the www.domain.com subdomain. As I mainly use the www. variant, I get certificate warnings of course that it's for the wrong website.
It's possible I had LE SSL certificates enabled before the www DNS entry or the sub-domain was enabled in ISPC so maybe my fault.
But how should I correct this? Will it automatically force a new cert to include the www as part of the SAN?
Should I manually do it somehow (how)?

Also, if I didn't do anything wrong, is there a preferable order in which to do this so it doesn't happen on the other sites I need to migrate?
    Thanks!

Double check dns for www then simply disable and enable LE SSL box again. Check LE logs to confirm it works or failed. Report with it for us to help you better. Refresh browser and clear cache, if necessary, especially if the logs said certs already issued for www.
