I did a fresh install of Ispconfig 3.1. When I try to login as root on phpmyadmin I get: #1698 - Access denied for user 'root'@'localhost' When I try to login as ispconfig I get: #1045 - Access denied for user 'ispconfig'@'localhost' (using password: YES)
When I followed the tutorial for Ubuntu 16.04, there is a guide (8.2 for nginx) to create user for phpmyadmin instead. Do check.

Yes that is true too but from time to time you will face the same problem in Ubuntu 16.04 if you are using root as user in phpmyadmin. Creating user with same permissions should resolve that, I think. That tutorial already comes with scripts to help ease you in using LE as your panel SSL. The only thing you need is create your server website in ISPC itself.
