If a change is made in the website settings (for example in the backup settings), the Nginx vhost file gets overwritten. Any custom changes made outside of ISPconfig are discarded. This is undesirable for people who use a custom Nginx vhost file. A checkbox "preserve custom nginx vhost configuration" would be really great. http://bugtracker.ispconfig.org/index.php?do=details&task_id=3894&project=3&openedfrom=-1+week
If you like to customize the nginx config, then add the changes and custom directives in the nginx directiv field of the website.
I always have issues to get the SSL working, that's why I do it manually. But I can understand that you guys prefer the NGINX directiv. Thanks for looking into this and give a response, Till! You can close this if you like.
You might want to post the exact ssl issue then, I activate ssl daily for sites and did not had any issues yet, so maybe we can find out what we do differently that causes the issues or if there is a way to prevent them from ispconfig side.
