Did you run the setup script more then once? then you have to run: mkdir /root/ispconfig before you run setup again!
Ok, you mean you run the setup script in installation not upadte mode until it was finished? Then you should have a look at the /tmp directory if there are some tar.gz and .sql files that the installer created as backup during installation.
