I have about 100 sites on my ISPconfig instance. Is there a way to set a per-site backup system-wide or do I need to go into each site individually and set up backups?
You can set it up by changing the records in the database - I think a resync is not even necessary but it can't hurt to resync the websites on the server after under Tools -> Resync
