Currently created letsencrypt certificates doesnt support wildcard certificates.
I have added a site on ispconfig and forwarded dns with subdomains.
Only main domain loading with valid certificate. I am getting warning message from subdomains for https.

How can i create letsencrypt certificate for subdomains?

The SSL cert for the subdomain is created automatically. It might be that the subdomain was excluded from ssl cert when it was not reachable at that time. Ensure that the subdomain exists in dns and points to this website. Then deactivate letsencrypt in the site, press save, activate it again and press save.

I added the dns records on my domain panel. Do you mean on ispconfig dns settings?

You have to add them on the DNS server which is authoritative for that domain.
