One of my ISPC servers is going to get a new IPv6 adress. I will lower the TTL for all the related AAAA records to 60 seconds. Now I'm wondering if there will be a issue with Let's Encrypt. If I change the IPv6 adress for all sites, will LE be able to issue a new certificate, or do I have to disable LE and re-enable it?

Any other things I shouldn't forget?

The IP should not matter for LE. An SSL cert is validated against the domain name only, so all you have to do is to ensure that you do not miss to change the DNS records of the domains.
