My server seems to be running fine, all the user accounts, sites, and databases are migrated.

I was wondering the best way to upgrade this setup.

when i visit some of the sites, i am getting a php version error.

I started out with 5.11 cuz my current version was 5.8 and I didnt have a 5.8 iso at the time.
I need to upgrade my php from 5.1.6 to the latest. and when I do yum upgrade php it says no packages where marked for update.

also, I am not getting any errors/logs in the System-Log So That brings me to my 2nd question: how do i troubleshoot if the logging is working or not.

Install an additional php version, you can select the php version then for each site in ispconfig.

you mean th ispconfig system log? This file contains only errors, it is empty when the system is working.
