That Matrix Synapse server is installed as root, so it may be impossible to install it inside a website. And the tutorial modifies apache and firewall rules etc., so my guess is it will mess your ISPConfig setup if installed.
It is easier (if not the best for you) to use pure nginx web server with ISPConfig 3.1. Mixing apache2 with it is not supported (yet). There are however few threads discussing about the mix. Basically, you could set nginx vhost manually, while having apache2 vhost handled by ISPConfig, if you are not serving many sites.
Thanks to both your replies I can now think of installing the Matrix Synapse server, or to look out for a chat solution more compatible to ISP Config.... Regards
