I am not sure if this is ISPConfig related. If not, please feel free to remove.

    My setup is Centos 6.5 + NGINX 1.6.2 + PHPFPM + MariaDB 5.5 + APC (disabled) + ISPConfig3 + Joomla 2.5

How do I give permissions to Joomla to edit files - at the moment it cannot write to files or create directories. I do not want to set to 777 as I never had to on my cPanel shared server.

    Any help would be great.

    Thanks

Just ensure that alle files and folders inside the web folder are owned by the website user and client group of this website. If you uploaded joomla with an FTP user that you created in ispconfig, then the files are owned by the correct user and group automaticcally. If you uploaded them as root, then you have to change the owner to the user and group of the website. In any case, do not change the permissions to 777!
