The quotacheck message is ok, I'm quite sure its not related to your issue. Deprecated does not mean it's not working; it just means that there is a more modern method to configure it, and the old method might get removed in the future. That said, you can upgrade quota config. For ISPConfig, it does not matter how you configured it as long as the quota still works afterwards.
The problem is, that current quota implementation does pose a problem when there is quota corruption. In my case when user deletes files, open inods lingers in quota until I manually launch quota repair. I will test if new method will resolve this problem.
