I have purchased a new server that is running 2 (32GB SCSI on RAID 1) and 3 (73GB SCSI on RAID 5). I will be installing Fedora Core 4 along with the ISPConfig setup.

My question is, how should I setup the filesystem across the drives? Which partitions should be on the RAID 1 array and which should be on the RAID 5 array?

That's totally up to you. But if you set up ISPConfig in such a way that the web sites are in /var/www, then all important data (web sites, mailboxes, databases, etc.) are under /var, so I suggest you make that a partition of its own and put it onto one of the RAID arrays.

Okay, that sounds good. I would like to install the o/s files on the RAID 1 array and put the /var directory on the RAID 5 array mainly because of the storage capacity in the RAID 5 array. Besides /var, should I put any other directories on the RAID 5?

    Thanks!

    No, that's not necessary.
