ISPConfig version is 3.0.5.4p3 running on Nginx php (cli) version is 5.5.9-1ubuntu4.4 just a quick question on php5-fpm configuration. ISPCONFIG writes a config to /etc/php5/fpm/pool.d/apps.conf . Is there a place in the Hosting Control Panel to configure it or must it be done manually?

No, the apps vhost is configured automatically and there are no options for manual configurations. It is used for software like phpmyadmin.
