Yes, both should be enabled. When a template is assigned, custom limits are ignored. I will change the behaviour of the checkboxes so SSL is automatically enabled when you enable Let's Encrypt, just like it is in the website edit form.

Alright, thank you! I already pushed a fix, from 3.2.1 and on it will be impossible to check Let's Encrypt but leave SSL unchecked.
