Second Letsencrypt domain certificate picked up using ssllabs test

    I'm trying to sort out some OCSP issues I appear to be getting and found ssllabs.com which tests your SSL certificates with a variety of browsers and platforms which is really useful.
    However, for each of the domains I test, it's picking up a second certificate. This second certificate is for another domain I also host. It fails of course due to the mismatched name, but concerns me as there appears to be something somewhere linking sites together when I thought they should be totally separate.

    I'm not too sure where to look. Any ideas?

    shows Grade A for me.

    Yes, but if you scroll down, you get a second certificate that points to another domain.
    My other concern about OCSP seems to have been fixed by me specifying the IPv6 address in ISPconfig for all my sites.
    edit: Letsencrypt appears to be having issues right now which could explain my OCSP issues. http://letsencrypt.status.io/
